So.....
By definition since Destiny of the Daleks is my favourite Doctor Who story, it is also my favourite Dalek story.
Opinion differs as to if it's the best.
To be honest almost every classic DW Dalek story has something to recommend it. Daleks is the first, Dalek Invaion of Earth is their return, Masterplan is the longest Who story, Power of introduces the second doctor, and is about to be released as an animated version, Evil sees them destroyed, Day is a good time travel story and is better with the right voices on the special edition, Planet is a fun anniversary greatest hits, Genesis is their origin, Revelation is a twist on what the Daleks do and Rememberanc is superb.
The only one I strictly DISLIKE is Resurrection, which is far too violent, gory and nasty. The Davros in it is a frothing loony too. It is also the fave Dalek story of another God Mod.
Removing Destiny, I think Power, Genesis, Rememberance, Day, Revelation & Planet are best in an interchangeable order.

I am now worried Phil genuinely rates Destiny above all others. I'd assumed it was a nostalgia thing like me, being the first story I remember. You can argue it from that point of view. Actually saying it's the best objectively is quite a different matter!
Best Dalek story? Very hard to choose. Logic dictates Genesis, but I have huge fondness for Invasion and Day.

These are all DVDs which are outdated for me as I've got the new editions now

For Daleks, I'm actually really fond of Army of Ghosts/Doomsday from the new series.
The Aztecs has been my favorite from the old series. While Blink is my favorite from the new series.
