If someone were to make a comic today which were set firmly within the Sunbow continuity, and that comic had a flashback to millions of years ago on Cybertron, how would you prefer the characters' robot modes be depicted? In redesigned bodies (like The War Within), or the same as they look today (as Sunbow used to do)? If you voted for redesigns, would that mean a return to the War Within looks? This may or may not be relevant to a project in the works.

Redesigns, but not as design heavy as the War Within look. It'd would need to be more simple, streamlined as the Sunbow aethetic would be.
For example, if you were to say take Commander Jhiaxus from G2 into a Sunbow universe, he would simply look like a different coloured strike plane, with some slight alterations to his helmet.

Radical redesigns so that human features (human faces, hands with four fingers and a thumb, human-proportioned limbs, walking on two feet, etc.) aren't adopted as standard until they encounter and begin to mimic humans.
More caterpillar tracks / wheels (like the toys of Warpath and the Throttlebots), multiple arms ending in various implements, 360-degree optics, etc.
And communication by electronic means rather than verbal.
That's my wishlist, but I'm not expecting to get any of it... but you asked.

Simple redesigns, I think. Still keeping the Sunbow design basics, with a nod or two to the Cybertron alt.

Redesigns, definitely. But not in the War Within style, that isn't suited to the Sunbow aesthetic. The Sunbow look to my mind is heavy on using a lot of basic shapes, so I think things would still end up looking rather simplistic and angular in most cases, with a few details here and there on each character. The War Within look is too greebily to really fit with the Sunbow feel I think.

I'd probably be happy with just the most obvious earth mode elements rubbing out, or for example in the case of Bumblebee having his arms be a little rounder (like Cosmos) to suggest at the cybertronian vehicle mode.

I really like Martin's idea actually. I mean, a few years ago 'pre-G1' seemed really new and exciting, but now everyone and their mother's done it. It'd be good to see something completely, utterly mad and alien.

Well, just to clarify somewhat; The story will be set mostly in Sunbow pre-movie era, that will have a brief flashback to a period before coming to Earth, mostly to explain the history of a plot device. It's not my intention to do a major re-envisioning.

Rather bizarrely, Ralph and I once spent a half hour at a bus stop whiling away time discussion the proto-Cybertron using Martin's excellent Back to Basics as a reference point. Lots of non-humanoid forms. The central conceit was that Cybertron was in essence once machine, a giant Energon Farm, one of several, the Unicron construct was the harvester, designed to extract the Unicron and take it to where it belonged.
The machines due to outside interference, I believe it was errant communications signals corrupted the programming and sentience started to break out and there it started.
I think I did some layouts for it.
